Отдел математических методов в биологии

В 1965 году  И.М. Гельфандом (http://www.israelmgelfand.com/) при поддержке ректора МГУ  И.Г. Петровского в лабораторном корпусе А была создана Межфакультетская лаборатория математических методов в биологии.  Идея создания лаборатории состояла в том, чтобы свести под одной крышей сильных математиков и сильных биологов для плодотворного научного общения и совместной работы. 

 В 1976 г. лаборатория вошла в состав НИИ физико-химической биологии имени А.Н.Белозерского МГУ в качестве отдела математических методов в биологии. Руководил отделом (ранее межфакультетской лабораторией)  ее организатор, академик И.М.Гельфанд, вплоть до своей кончины в 2009 году.  В настоящее время обязанности заведующего исполняет к.ф.-м.н. А.В. Алексеевский.

Основные направления исследований

(1) Клеточная биология. Окислительный стресс регулирует многие функции клетки, включая клеточную пролиферацию и дифференцировку. Повышенная продукция свободных радикалов кислорода в митохондриях, по-видимому, играет важную роль в патологических процессах, в том числе в процессе неопластической трансформации. Мы исследуем механизмы морфологической дифференцировки нормальных клеток в культуре и фенотипической реверсии трансформированных клеток при действии митохондриально-направленных антиоксидантов. Изучаются морфо-функциональные и молекулярные механизмы этих важных клеточных процессов.

Исследование роли межклеточных коммуникаций через щелевые контакты в процессах неопластической трансформации и в эмбриональных и индуцированных плюрипотентных стволовых клетках. Исследование межклеточных и внутриклеточных взаимодействий в растущих вегетативных гифах дикого штамма и мутантных линий плесневого гриба Neurospora crassa в зависимости от условий среды. Исследование роли локальных изменений проницаемости мембраны и участия коннексиновых каналов в молекулярном механизме фагоцитоза. Исследование нового класса генов щелевых контактов, паннексинов, у позвоночных и человека

Роль биологически активных молекул в функционировании клеток и тканей животных и человека. Исследование свойств биологически активных молекул методом гетерологической экспрессии в ооцитах лягушки.

(2) Теоретическая математика. Наши интересы связаны с теоретическими проблемами томографии, функциональным анализом (Д.А.Попов), ведутся исследования римановых поверхностей и связанных с ними вопросов (С.М.Натанзон, А.В. Алексеевский).

(3) Биоинформатика. Наши интересы связаны с анализом пространственных структур белков; разработкой новых алгоритмов сравнительного анализа пространственных структур белков и последовательностей белков, ДНК и РНК; изучением ряда систем, например, прокариотических систем рестрикции-модификации, третьей транспортной системы бактерий; изучением полных геномов и семейств белков.

(4) Геномика. Изучение базовых особенностей полных геномов, таких как частоты слов, частоты и характер мутаций в геномах, сравнение родственных полных геномов прокариот. Сборка геномов.

(5) Медицинская информатика. Совместно с врачами ведутся исследования в акушерстве-гинекологии и кардиологии.

(6) Принципы управления ритмическими движениями. Исследование локомоции виноградной улитки.

Основные научные достижения отдела

(i) Нейрофизиология

На примере локомоции виноградной улитки впервые исследованы и описаны базовые механизмы прямого управления эффективностью работы гладкой мускулатуры четырьмя нейротрансмиттерами. [Pavlova 2001]. На примере беспозвоночных (моллюск), низших позвоночных (минога) и высших позвоночных (кролик) описаны и изучены базовые принципы организации и работы нейронных сетей, ответственных за стабилизацию позы в пространстве [Deliagina, Orlovsky 2002; Deliagina et al. 1998]. Открыто новое семейство генов щелевых контактов у позвоночных животных и человека (паннексины); разработана модельная система для изучения избирательного формирования ЭС между идентифицированными нейронами in vitro. Открыт новый ген, блокирующий работу калиевых каналов, и который, по-видимому, является также раковым супрессором.

(ii) Клеточная биология

Впервые показано приобретение фибробластами под действием таксола эпителиоидной формы при наличии циркулярного варианта пучков актиновых филаментов [Pletjushkina et al. 1994]. Исследовано Rho-зависимое образование эпителиоцитов-“лидеров” при заживлении раны [Omelchenko et al. 2003]. Открыта фрагментация митохондриального ретикулума как стадия митоптоза и апоптоза [Skulachev et al. 2004].

Разработаны теоретические представления и получены экспериментальные доказательства энергетической кооперации между клетками в трихомах сине-зеленых водорослей [Потапова и др. 1986], гифах грибов [Potapova et al. 1988; Потапова и Бойцова 1997] и монослойных культурах клеток млекопитающих [Асланиди и др. 1991]. Проведен математический анализ процессов в эквивалентном электрическом кабеле с пространственно разделенными генераторами и потребителями мембранного потенциала [Смолянинов и Потапова 2003]. Разработана экспериментальная модель гифального мини-дерева для исследования роли энергетической кооперации в поляризованном верхушечном росте Neurospora crassa [Потапова 2004]. Получены принципиально новые данные о роли локальных межклеточных взаимодействий в механизме регуляции синтеза раково-эмбрионального белка альфа-фетопротеина [Gleiberman et al. 1989] и механизме промоторного действия канцерогенных полициклических ароматических углеводородов (ПАУ) [Шаровская и др. 2004]. Выявлены различия в проявлении контактного торможения движения и диффузионной межклеточной связи у нормальных и опухолевых клеток аденокарциномы толстого кишечника человека [Шаровская и др. 2001]. На основе исследования механизмов метаболической регуляции проводимости межклеточных контактов выдвинуто предположение о “липофильном” компоненте разобщающего действия слабых кислот [Dunina-Barkovskaya 1998]. Получены важные данные о молекулярной структуре и регуляции плотных контактов [Turin et al. 1991], механизмах вирус-индуцированного слияния билогических мембран [Frolov et al. 2003] и молекулярных механизмах эндоцитоза и фагоцитоза [Дунина-Барковская 2004].

(iii) Теоретическая математика

Получены основополагающие результаты в теории бесконечномерных представлений групп, теории обобщенных гипергеометрических функций [Гельфанд и др. 1992], интегральной геометрии [Гельфанд и др. 2000], теории многомерных детерминантов [Gelfand et al. 1994] и других областях. Решена задача оценки неслучайности перекрывания плоских фигур; полученный результат использован для анализа склонности клеток к адгезии в культурах тканей [Васильев и др. 1987].

Описана топологическая структура пространств модулей римановых поверхностей и близких к ним пространств: вещественных алгебраических кривых, пространств отображений и соответствующих суперпространств [Натанзон 2003].

Решены задачи обращения двумерного обобщенного преобразования Радона и математическая задача оптоакустической томографии [Попов 1998; Попов 2001].

Выявлены связь некоммутативных двумерных топологических теорий поля с обобщенными числами Гурвица и структурными алгебрами [Алексеевский, Натанзон, 2006].

(iv) Медицинская информатика

На основе многочисленных работ с высококвалифицированными врачами ряда специальностей (нейрохирурги, кардиологи, инфекционисты, реаниматологи, нефрологи и др.), И.М.Гельфандом с сотрудниками нашего отдела и других научных организаций разработана методика проведения исследований в области клинической медицины [И.М.Гельфанд, Б.Розенфельд, М.А.Шифрин, “Очерки совместной работы математиков и врачей”, 2е изд.].

(v) Биоинформатика

Построена топологическая классификация структурных доменов архитектуры “β-сэндвич” [Chiang et al., 2007]. Создана база данных NPIDB структур комплексов белков с нуклеиновыми кислотами [Spirin et al., 2007]. Создан информационный портал “Sequences&Structures”, включающий, помимо NPIDB, такие оригинальные сервисы, как CluD – программа для определения гидрофобных ядер и других кластеров неполярных молекул в структурах белков и на интерфейсе белок-ДНК [Karyagina et al., 2005, Пеков с соавт., 2011]; Proton – программа для автоматического детектирования архитектур белков на основе целостного описания бета-листов в пространственных структурах белков [Aksianov, Alexeevski, 2012, in press]; SVETKA – программа для анализа филогенетических деревьев последовательностей белков и другие.

Научные достижения И.М.Гельфанда в области математики отмечены многочисленными премиями и наградами. Среди них премия Вольфа (Израиль), премия города Киото (Япония), премия МакАртура (США), премия Лероя Стила (США), две Государственные премии СССР, Ленинская премия, и Госудурственная премия России (совместно с С.Г.Гиндикиным и М.И. Граевым).

В.Б. Дугина – лауреат премии Европейской Академии для молодых ученых. М.Л. Извекова - лауреат премии мэрии Москвы.

Педагогическая деятельность

А.В.Алексеевским и С.А. Спириным совместно с М.С.Гельфандом и А.А.Мироновым разработана программа курса биоинформатики для факультета биоинженерии и биоинформатики МГУ. По этой программе сотрудниками отдела и аспирантами читаются лекции и проводятся компьютерные практикумы в течении двух семестров на трех курсах.

Сотрудниками отдела и аспирантами ежегодно проводятся миникурсы по биоинформатике для студентов кафедры вирусологии биофака МГУ.

Т.В.Потапова разработала и ведет курс биоэтики на факультете биоинженерии и биоинформатики МГУ, кроме того она организует дошкольное экологическое образование на базе ряда детских садов Москвы.

Д.А.Попов разработал и читает семестровый курс “Математические методы обработки экспериментальных данных“ для студентов факультета биоинженерии и биоинформатики МГУ.
